It's not the origin of the crashed ship. The film is basically filling in some blanks -- you can piece together why the ship in Alien is there based on what was learned in Prometheus, but it isn't definitive.

I loved it. I can see the character problems many are pointing out, but I was in awe through most of the film, so I guess for me, they were easily excused. Just a stunning looking movie with fantastic art direction. There was a handful of sequences that were just really intense and I love the implications and mystique surrounding the engineers.
Soundtrack was also fantastic. I heard beforehand that Harry Gregson Williams supplemented the score with 2 tracks and it turns out one of them "Life" was that stunning piece they play through much of the movie. It instantly reminded me of Vangelis' Alexander score, in particular "Introduction".

A giant C-shaped ship crashes into the planet, coming to rest in the exact same position as an identical ship in Alien, and with the same shit inside. There are blanks to be filled in?

I've heard a lot of complaining about the score -- that it's too upbeat for the horror -- but I loved the sense of wonder to it. That scene with David in the pilot's room with the holograms was just beautiful. The ship in Alien is different from the one in Prometheus (and based on what we saw in Alien, it crashed because a xeno burst out of the pilot's chest in mid-air).

That's the thing I didn't get. They tried so hard to set up the beginning of Alien with the size and shape of the ship, and the position and look of the body of the alien in the seat. Then the alien leaves the seat where it was found in Alien, to go after the girl, and doesn't/can't go back. I'm confused. Makes me think this isn't the same place that they visited in Alien, but then why crash the ship in the same position? Weird.
For the most part I found the movie beautifully done and interesting. No problems with the acting, and Fassenbender is especially good. My problem is that despite all of that, I found myself a little bored at points during the movie. Also, I don't mind things being left open at the end of a movie, but I feel some things should be resolved. Nothing really is here, and I kind of felt a little cheated at the end.
I guess I'll go with a B.

Does anyone know why they caked Guy Pearce in some of the silliest and least-convincing make-up in the history of the screen (he looked like BTTF Biff) rather than, gee, I dunno, just cast an old guy?

A lot of the viral marketing dealt with Guy Pearce at his normal age doing a lot of "steve jobs" like speeches. I agree with you though, but I love Guy Pearce so seeing him even covered in makeup in a mainstream film is still good.
And Johnny the ship in Alien did not have the same stuff inside, it had none of the canisters and what not. It's implied that they successfully morphed the black liquid with ??????? and created hundreds of the eggs that they would drop on a planet. I can't say it was done after he died because the eggs were guarded by that laser mist in the original meaning the space jockey probably had something to do with it, but one of them attached itself to the space jockey but what exactly attached itself to the him or what came out is still completely unanswered.
They show the crash here because the atmosphere makes it look better. If it was the other planet you wouldn't be able to appreciate the awesome special effects. Sarcasm included.
Basically all we learn about Alien is that all the ships are war ships filled with bio organic weapons that they will drop on any given planet to destroy the population. We don't know what makes them, but there are apparently all kinds of cousins that they have, perhaps there eggs are created by a source of inbreeding of what we saw at the end.
The thing that really bugs me is that there was another door and the only Alien on the other side of the big head that the doc mentions and they never check it out. Prometheus did not take its time at all before going to shit. Also no idea what killed all the space jockeys. What I really don't understand is the old video showed a bunch of them making it into the atmospheric chamber (The one that got its head cut off still was somewhat alive) what the hell happened to the ones that made it into the door? Shouldn't they have been fine, or at least there bodies.

Also all the religious talk in the film is laughable. The script is trying and failing to be deeper than it is.
Who cares who created the engineers. Who created the fucking universe - now that's a more interesting question.

2. What happened to Guy Pearce's medical staff cronies, there were about 5 of them, also about 4 of the crew Prometheus is unaccounted for, there should have been at least 10 people to escape to the surface.
3. Ok Space Jockey your ship crashed, but apparently theres at least 10 more ships, just hop on another. You've shown no interest in humans at all so far, why all of a sudden are vengeful and telepathic since you know exactly where she is
4. Dr. Shaw you're dumb, why if David already revealed your hubby died from him, why are you best buds now?
5. Giant squid facehugger, You don't make any sense so I'll just move on. Maybe you grew after that scene when David examined you, Oh wait that never fucking happened.
6. Charlize- Your ship is awesome but your escape pods only travel about 20 feet. There's no reason you should have died. At least you should have been the one to die from the squid thing when you try and relax in your fancy holodiscotec (I know that's spelled wrong, but it's not even a word so I can get away with it)
7. Ridley, it's so nice of you to put the warning at the end of the film. Maybe it's the SOS that turned out to be a warning for the Nostromo, but you forgot you're not on that planet. Dick!
8. And I really hate how easily she gets back to David (I mean just cut to) That black goo from the thousands of tubes should have been everywhere. There's no worms, nothing. The 250 million they spent is all on far away beauty shots. Why not a few more set pieces inside the ship?

1 and 2 are rant worthy. They didn't spend 250m on the film, it's much much less that number. But yeah a few more set pieces on this ship would have been welcomed.
I personally want the sequel to be a sci-fi adventure (which is what the first half of this film was), probably like a dark version of Avatar with more ships exploding, and more thrills.

How else would a ship of that shape end up landing? I'm sure Guy Pearce in Biff makeup was some sort of sequel set-up -- same as Patrick Wilson showing up for thirty seconds as Shaw's father for absolutely no reason.

Four fifths of a great movie. Questions on the opening scene: On the drive back we figured the reason the engineers were intent on bringing their bio-warfare to Earth (and the movie pretty clearly spells out the original xenomorph was made as a weapon which is awesome) was because of the guy who disintegrated himself. Could he have escaped from the ship with that origin of life goo in the hopes of making an entire planet in his own image? It'd tie into the Prometheus myth but it doesn't explain why the engineers came back to our planet. Maybe they only decided to kill us when they saw humans?

Nice interpretation. Reflects the title. I saw the opening scene as just the beginning of the Engineers' Earth science project: populating a planet with beings sharing their DNA to test weapons, etc. And then when humanity started to become more mobile and advanced, they decided to terminate the project. But the idea of Earth being started by a rogue Engineer is compelling.

The Engineers want to wipe out humanity because of Jesus (and no, I'm not kidding). There was a cut bit from the script where the Engineers kept an eye on us and found us too barbaric around the time of the Roman Empire. So they sent an envoy and we crucified him. Hence David's line about them deciding to take us out two thousand years ago before they were interrupted.
I swear I'm not making this up.

That is interesting, I think that is frustrating the most, there isn't a single dam scene of someone explaining anything. God what I wouldn't have give for a hieroglyphic scene (like the original Alien scripted but never filmed) Throw us a bone people

In retrospect, it's not really surprising that a Damon Lindelof-scripted film would have so many plot holes, narrative gaps, and unanswered questions.
It looks pretty, and Fassbender is terrific, but this is a big disappointment.

People need to stop saying this film explains nothing. It introduces the Engineers. It reveals they created and visited humanity on Earth thousands of years ago, but decided to destroy us. It also reveals they either designed or at least utilized the iconic alien species as a weapon, but lost control of them. These facts alone are fascinating. If this isn't the type of storyline you desired, fine, fair play. But to act as if this film is lazy and nothing but vague questions is unfair, in my opinion.
