What I don't get is that now either Master & Commander or Quiz Show will be come despite having big support because they're in a three-way battle and another movie will be voted back in instead? Couldn't there have been a pass for the most voted movie instead. That seems a bit strange.

They are done per chance. Giving the most voted movie a pass is equally wrong because the votes a movie receives depends on the opponent, obviously The Sixth Sense had the most votes simply because it happened to be paired against Chocolat.
